Is there a way to exclude tasks that only live in My Tasks from reporting? I’m trying to make a report for incomplete tasks, but I want to exclude tasks that don’t live in a Project.

These are the current options for filtering global reporting:
Currently there is no way to exclude orphan tasks.
Should you still want this I’d advise to search for related Product Feedback and add your vote and voice, or if it doesn’t exist create a new feedback thread.
