Can I hide projects from the Projects menu section, when those projects are included in (and listed separately from) a Portfolio? This would clean up the section but I would still be able to see the project by looking in the containing portfolio.

I’m affraid you cannot.
What I’d recommend is utilising the Starred section of the sidebar where you can add anything that you can star. This includes projects, portfolios, teams, forms and searches, which you can re-arrange by dragging and dropping.
You can collapse the projects tab to make it less cluttered and avoid seeing duplicates.

I would find this very helpful, too. Would you please add to a wish list the ability to filter to not show projects in portfolios in the project list. From an internet search, it appears this may have been a feature in the past. Thanks!
