I just started using the status update template feature. The timing of this release couldn’t have been better. 
I am going to use the template for quarterly reporting but I see that I can only report on milestones over the past 4 weeks - is there any way to add a milestone tracker that covers a 12-week period?

The milestone tracker in status updates isn’t configurable to a 12-week window today. For quarterly reporting, I’d use the narrative template and pair it with a dashboard or report covering the full quarter, then summarize the key milestones in the update.
If quarterly milestone tracking is a recurring need for your team, this is a good Product Feedback request so others can upvote the use case.

Milestone tracking really is our core progress indicator - so we will be using that for our tracking our longterm projects.

The narrative template is the status update itself or the text you add in the status update editor.
For the quarterly status report, here’s a Chart I suggest:
If you want the Milestone listed you can:
Click into each bar to show the list of the filtered data, multi-select, then copy links.
Once pasted in the status editor, it will show you the linked Milestones. Hope this helps!
